You really should give MySQLAdmin a shot. It will tell you where all of the connections are coming from, and allow you to see what's using the most of them. Once you've figured that out, you can tweak the script that's overloading it and calm the server down.
Just out of curiosity, how much memory does your system have, and what percentage is being used?
