For Mac, you have http://ffmpegx.com/ -- which is also the FFMPEG GUI.

Not sure about Linux.

Just FYI, I use that free Riva FLV Encoder, v2.0. http://rivavx.de/index.php?downloads&L=3

One thing I have noticed, make sure the framerate of the source video and the FLV file are the same.. at least with the 29.97 and 30fps settings. I've noticed that with a 30fps source video, that a 29.97fps FLV has some timing issues.

Picking NTSC 29.97fps is a habit due to making videos to put on DVD's.
