FTP is just a way of moving files from here to there. You can use FTP to put your files directly on your site.

What's the best car? Best cup of coffee? Best hamburger? It's all personal preferences. However, I would say alot of people use SmartFTP, or one of the firefox addons. I like WINSCP. Heck, I can even use command line FTP ;-)

Typically, the only cost of addon domains is your registration fee. Most plans include a number of addons you can add to your account. So basically, you have one account, and many domains on the same account.
